If this is not really something structurally wrong with the train, you can check this by a foot or so high grid (made of wood or plastic) on the floor, or how much is needed to prevent your dog from slipping through the slats. I have to replace a wooden balcony / deck at the front of my house on the rail. He was initially treated wood strips of wrought iron (which are not protected from oxidation, and very bad). I kept the original 4x4, and simply replace the moldings and railings. Then, breathing only with the rail and fascia with a few layers of Latex Semigloss road, especially in the upper rail to prevent excessive erosion.

I replaced the bridge deck as Trex. If your soil is needed and has alreadywill be replaced anyway, I suggest using the product Composite Trex or similar. It is much more expensive. However, it has a lifetime warranty and requires no treatment. Moreover, this surface is smooth or stamped with a pattern of wood grain.

The wood must be removed or sealed. And finally, should be rehabilitated. Prior to the restoration of the train, I finished sanding and top rail with a polyurethane varnish Spar (the type used on boats). And I needed every few years, must be deleted because of weathering and peeling too.
